For twisted First Contact scenarios that could be run in Traveller check out Crusade episode 12 ("Visitors From Down The Street") ... which was actually pretty good ... The players encounter a lifeboat with a pair of aliens onboard.  The aliens are convinced the players are involved with their government in a conspiracy to supress the truth about other worlds.
